How is done the configuration of a Joram server?

When you first start the server, it takes its configuration from the file a3servers.xml. The server configuration then evolves dynamically and its configuration is stored in its persistence directory. The file a3servers.xml is no longer useful.

Can I force the server to reread the configuration file?

Yes, in order to do that you have to stop the server, then remove the a3cmlconfig file from the persistence directory. At the next start the server will read anew your a3servers.xml file.

Be careful, do this may lead to inconsistent configurations.
